Troubled Waters is the player character's first quest after leaving the tutorial deck of the Merryweather. It is initiated by talking to Siwan.
After awakening on the Merryweather, leave the tutorial deck to speak with Siwan on the lower deck. She directs the player character to the stern room on the opposite side of the lower deck. The entrance to the stern room is guarded by Payde, who must be interacted with to gain access. Otherwise, the player character can pickpocket the Key to Stern Room from him.

On the lower deck, speak with Payde or pickpocket the Key to Stern Room to gain access to the stern. Upon entering, Windego and a group of Magisters are arguing. After a brief conflict, the player character and other Sourcerers are knocked unconscious, while the Magisters are killed. Take the nearby stairs and continue the quest to leave the ship.
In the stern room, Windego is being interrogated by three Magisters. She confesses to killing Finn, breaks her Source Collar, and kills all nearby Magisters while knocking the player character unconscious. Upon awakening, the player character can take the nearby staircase to access the middle level.

Ricks and Murtof are in the easternmost room. On a failed persuasion check, they become hostile. Further into the west section of the third deck towards the right across the fire, there Medwyn corpse can be found. She has a Skull-Marked Key that unlocks a room with Deathfog Barrels. Further down that path is an undead eternal sitting in a small room. Upon interacting, he reveals himself as Fane. After opening the Deathfog container room, tentacles appear, which break the death fog barrels.
On the middle level of the ship, Ricks and Murtof have locked themselves in the easternmost room. The player character must attack the door to break it and gain access. Upon entering, Murtof immediately questions the player character. If failing to persuade the Magisters to lay down arms, both Ricks and Murtof become hostile.

Head up to the deck and kill two Viscous Voidling. After combat, make your way towards the wheel, where tentacles trigger explosive barrels, killing Kalwyn and another Magister Knight. Investigating the captain's body reveals a scroll of blinding radiance. Head to the life boat on the northern side of the ship and speak with Gil and the child. Either listen to the child and check on survivors or listen to the dwarf and leave.
On the other side of the middle level, Medwyn corpse can be found, which contains a Skull-Marked Key unlocking the skull-marked door with Deathfog Barrels. If entering, tentacles smash through the walls, breaking the death fog barrels and contaminating the area.

If searching for survivors, return to the lower deck, and fight the Void Hatchling with the other survivors.
On the upper level, the player character immediately enters combat with two Viscous Voidling. After killing the Voidlings, continue along the upper deck, where tentacles break explosive barrels, killing Kalwyn and another Magister Knight. Investigating Kalwyn's body reveals a Blinding Radiance Scroll.

After combat, you learn Siwan is wounded but alive on the lower deck. You can attempt to save her or head back up to the lifeboat, where you are knocked out. Either way, this triggers a cutscene with High Judge Orivand, which ends the quest.
On the northern end of the upper level, Gil is in a lifeboat with two children. He is rushed to leave, but one of the children insists on saving survivors on the lower deck. The player character can leave immediately or return to the lower deck.

If returning to the lower deck, Void Hatchling attack the player character and remaining survivors. After combat, the player character can return to Siwan, who is severely wounded but alive. Regardless of whether the player character attempts to save or kill her, the Merryweather sinks, triggering a cutscene with Orivand, and ending the Prologue.

Walkthrough

After awakening on the Merryweather, leave the tutorial deck to speak with Siwan on the lower deck. She directs the player character to the stern room on the opposite side of the lower deck. The entrance to the stern room is guarded by Payde, who must be interacted with to gain access. Otherwise, the player character can pickpocket the Key to Stern Room from him.

In the stern room, Windego is being interrogated by three Magisters. She confesses to killing Finn, breaks her Source Collar, and kills all nearby Magisters while knocking the player character unconscious. Upon awakening, the player character can take the nearby staircase to access the middle level.

On the other side of the middle level, Medwyn's corpse can be found, which contains a Skull-Marked Key unlocking the skull-marked door with Deathfog Barrels. If entering, tentacles smash through the walls, breaking the death fog barrels and contaminating the area.

On the upper level, the player character immediately enters combat with two Viscous Voidlings. After killing the Voidlings, continue along the upper deck, where tentacles break explosive barrels, killing Captain Kalwyn and another Magister Knight. Investigating Kalwyn's body reveals a Blinding Radiance Scroll.

On the northern end of the upper level, Gil is in a lifeboat with two children. He is rushed to leave, but one of the children insists on saving survivors on the lower deck. The player character can leave immediately or return to the lower deck.

If returning to the lower deck, Void Hatchlings attack the player character and remaining survivors. After combat, the player character can return to Siwan, who is severely wounded but alive. Regardless of whether the player character attempts to save or kill her, the Merryweather sinks, triggering a cutscene with High Judge Orivand, and ending the Prologue.
